E-Commerce is a minor in computer science in most of university. I am not quite sure about who is the best. However, I belive the school training maybe less helpful than real working experince in e-commerce.

There are Java course offered, and homepage, database. The sudents in MIS mainly learn to organize, design i think, not coding.
